[IMHO: the program already does almost everything you need, and many things you will never use]
BTW: As Maniac has shown, you can make your own binary editing program for other features, and use ACToolkit to patch the checksums.

Pretty much the only feature that I'm missing is the ability to swap the villager house texture into something else :D There's two assigned texture styles in the village, and now that I've been restarting for two days I've yet to receive a combination I fully like (most of the time I get the reddish brick houses, which I find a bit nasty).
And if the textures could be swapped, it would be even more awesome to be able to use region-specific (?) textures, like these in the Japanese version: http://i41.tinypic.com/2ro156v.jpg :D
